    I think you may have missed the part where these are not 1v1s, but 2v2+ and the discount was partially to compensate for the loss of 1v1s (which were abused more than any other part of URPG in my time here, though I know it used to be better). As for the EMs, that was already how it was in Devolution tournament and as a WAR/BX special rule (and it's as much the battler's job as the ref's).

    While I like the hypothetical idea of the Dratini/Charmander, Dragonair/Charmeleon, I think it will run into logistics issues if it's not all or nothing. As is, it would continue to let Charmander and Dratini fight even if it was a Dragonair, though perhaps that's there is room for improvement.

    Perhaps having the ban list for devolution rules be an additional clause is the best option there, to keep it more fair but not impossible in both cases.

    As for bookkeeping, the easiest way is to say it only applies until the Pokémon has X non-HM EMs. No additional bookkeeping needed, maybe just linking the Pokémon in question so the approver can confirm it doesn't exceed that and won't with the new moves. Even if the cap is a price instead of a number of moves, it's not too hard to do that as long as the number is relatively low.
